My standards for “characters who are basically good guys, in the grand scheme of things” are probably a lot lower than yours.

There’s this one guy in ID: Invaded who’s obsessed with numbers, to the point he put a drill bit through his brain to try and cure himself. Not only did it work, he thinks it elevated him to a higher state of consciousness. He keeps kidnapping people and drilling their brains to awaken them, but everyone he tries it on dies, even though he doesn’t consciously mean to kill them.

There’s this machine that can track the psychic energies emitted when people try to kill each other or themselves, except the machine can only be used by serial killers. (Yeah, it doesn’t make a lot of sense in context, either.) Drill guy kidnaps a female detective who’s been working with a vigilante/serial killer to try to track him down and stop the deaths. He’s incredibly disturbed to realize that he qualifies as a murderer for the machine’s purposes--did he subconsciously intend to kill those people rather than liberate them? But the machine is still having trouble tracking him, so the detective rams her head into his drill bit so the machine will get more information from tracking her suicide attempt. She survives, drill guy is arrested, and he repents and says he needs to let people discover their own head holes, rather than try to force it on them.

Drill guy qualifies as a serial killer, so he can use the machine. Detective girl turns out to take a little too much pleasure in times when negotiation breaks down and she can shoot a criminal, so she qualifies to use the machine as well. They’re colleagues, and it’s implied they fall in love with each other for changing each other’s lives. And in their own weird way, they’re kind of wholesome together? Yeah, everything about this sounds messed up when you describe it, but they feel like they’re the “good guys” compared to their targets.

(Side note: I like to refer to the detective with a hole in her head as Amelia Watson.)
